my chihuahua is 47days or so pregnant, I have noticed a fowl odor coming from her, should I be concerned?

Yes she should see a vet. Potentially she might have a deceased puppy or not be pregnant and instead have a uterine infection called pyometra.

If you can take her temp make sure its normal which is 101-102 and if its up above that I'd see an emergency vet tonight.

The vet saw her on Tuesday and did not notice anything. How do I take her temp?

If the odor is intermittent then the anal glands might be at fault if she is full of pups stool might be pressing against those glands.

You take a dog's temp rectally being careful to lubricate the thermometer and not to push in too far so as not to hurt the rectum.
If the odor is almost fishy smelling it could be anal glands.
